Why does my structure have low pLDDT?

pLDDT is AlphaFold's self-assessed per-residue confidence. Values below 70 indicate the model is uncertain — usually intrinsically disordered regions, flexible loops, or regions where AlphaFold had little evolutionary signal. FoldLens renders low-confidence regions at reduced opacity by default — that's intentional, not a bug. More on pLDDT from EMBL-EBI.

I asked Apple Intelligence about a residue and got a different answer than my colleague did. Why?

FoundationModels (Apple Intelligence's on-device LLM) is non-deterministic. The same prompt can produce different valid answers between runs. For load-bearing scientific claims, verify against the source we cite: AFDB website, UniProt entry, or the original AlphaFold paper.

Does FoldLens work offline?

Yes for structures already in your library (they're cached locally). No for fetching new structures from AFDB — that needs network. Apple Intelligence residue Q&A works fully offline.

Does my data leave my device?

Only when you explicitly fetch a structure from AFDB (the UniProt ID is sent) or when you opt in to iCloud sync (your saved library syncs through Apple). Apple Intelligence prompts stay on the device. Nothing else leaves. See our privacy policy.

Can I export structures to PyMOL or ChimeraX?

FoldLens v1.0 exports .pml scripts for PyMOL (file-based). Mol* native scenes (.mvsj) are supported as both import and export. ChimeraX session export is planned for v1.1.
